Same problem as issue 0003853, 0003859, 0003860
I was able bypass the error by booting from a live usb and mounting --bind /dev/sda1, /proc, /sys, /dev, /dev/pts, chroot to /dev/sda1 since it is the one that contained my /boot. did apt-get dist-upgrade from 4.8.0 to 4.9.0 release. It was able to boot.
http://unix.stackexchange.com/questions/259424/kali-linux-2-0-broken-doesnt-boot worked for me
